We bought a 7-day JR pass and want to hit the following places. Can we use the JR Pass for trip to Mt. Fuji? If yes, I'm thinking we can activate the JR pass on day 3 or day 4?
Day 1 to 3: Tokyo
Day 4 to 5: Kyoto
Day 6 to 8: Osaka
Day 9 to 11: Tokyo
Are rail lines to/from Tokyo to Kyoto and Osaka ok and not impacted by flooding?

There is no effect on train service between Tokyo and Kyoto or within these cities.
