Hi Avi,
It's not possible without paying a high fee.
For instance Tokyo - Kyoto, A green class ride would cost: 18,690 (Fare:¥ 8,210 Seat Fee:¥ 10,480). The JR Pass would cover the fare but not the Seat Fee of ¥ 10,480.
