I am travelling to Japan on 9th April (its a 2 am flight) and I want to book my JR pass. Is it too late? If I book it now will I receive the exchange order on time? Is there any other way to purchase it? Please let me know!

Yes, it would be very short time now to deliver the pass for you.
Instead you could look at getting a pass locally, or perhaps delivery to your accomodation.
