I'm travelling with my family to Tokyo end of February for 6 days. We are planning to travel to Nagano to see the snow monkeys and also Fujikawaguchiko to see Mt Fuji. What's the best transportation rail passes?

You could look at using a JR East Nagano Pass.
Can I use it for travelling from Narita airport to Tokyo station too? How about travelling from Tokyo to Mount Fuji?
Yes, travel to Narita Airport is covered too. However, an additional fare to Kawaguchiko is required for travel between Otsuki station and Kawaguchiko (1,140yen/one way).
Thank you so much for your advice. I guess I should get a JR East Nagano Pass which should cover most of my travel from the airport to Tokyo, from Tokyo to Nagano, from Tokyo to Mt Fuji ( with additional fare from Otsuki Station to Kawaguchiko). Can I also use it for travelling within Tokyo? I guess I also have to pay for my travel back to Narita airport since we will be there for 6 days and we could only use the pass for 5 days?

Yes, travel within Tokyo on JR Lines is also included. As well as back to Narita Airport.
