My planning for end year travelling itinerary is Osaka-Nagoya-Kyoto-Osaka.
Day1: Go to Nagoya without delay once my flight landed at Kansai Int'l airport (around evening time Japan Time)
Day 3: Nagoya to Kyoto
Day 6: Kyoto to Osaka.
Appreciate if you can advice what type of transport/rail pass should I take/purchase?

1.) I would buy normal tickets for this trip, there's not really a JR Pass that would fit your travel and/or help you make savings.
