So my friend who has been to Japan told me the start of the pass doesn't go into affect until you turn in the voucher. Is this correct? Because I plan to start using it on my 3rd day from Tokyo to Kyoto.

Yes, this is correct. You can start using the JR Pass at any day you want, it does not have to be at your first day in Japan.
