Im travelling from shinjuku Tokyo on the 2/12 to Kyoto
and from Kyoto to Nikko on the 7/12.
wondering what is the best way with my JR pass. is their a direct line between Kyoto and Nikko?

Hi there,
Generally this is something you don't have to worry about, since the JR Staff will always find the best route for you. Just go to any ticket office, tell the staff where and when you wish to travel and they will reserve the seats for you.
You can also look up route using www.hyperdia.com and find the best route yourself.
There is no direct train from Kyoto to Nikko, to travel this route take Shinkansen from Kyoto - Tokyo, then to Utsunomiya and use a local train from there to Nikko.
