I’m a United States citizen which the US I believe is visa exempt for Japan. I notice that the JR Pass says something about requiring a temporary visitor visa. Will this be issued on arrival? I know we are supposed to get a temporary visitor stamp, is that what this means?

Most visitors will receive a visa on arrival, this includes tourists from the USA. This is indeed the "Temporary Visitor Visa".
However, we can't advise on individual cases and circumstances can vary. If you have any doubts that you may not receive a visa on arrival, then you may want to contact your local Japanese Embassy first.
