Hello I am planning a trip with my children from Warsaw to Tokyo and do a bit of sightseeing in Japan. Children aged 5 and 8. I would like to see Kyoto, Hiroshima, Mount Fuji and of course Tokyo. I will be spending the night in Tokyo. How to solve the problem of traveling in Japan??

I’d suggest purchasing a JR Pass each to supplement your trip - firstly it will make the organisation of your trip a lot easier, and secondly it will likely be your most cost-effective option. If your 5-year-old will remain 5 for the duration of your trip then he can travel for free, and your other child will have a discounted JR Pass.
My suggestion would be to construct an itinerary that allows you to start from Tokyo, and then go to Kyoto, Osaka, Hiroshima and then return back to Tokyo. Since the Shinkansen station for Fuji is on the way from Tokyo to Kyoto, you can choose to see Fuji on the way there or on the way back. The good thing is that all the locations you want to see are fully accessible via the Shinkansen bullet trains included in the JR Pass so for the distance you’ll be travelling the time taken to travel there would be relatively short.
