Having some trouble with the following bits of two week Japan itinerary and wonder if anyone can help.
Planning the following;
Nara - Koyasan (1 night in Nara, 1 night in Koyasan)
Koyasan - Nagiso (2 nights near Nagiso)
Nagiso - Lake Yamanaka
Any suggestions on quickest routes/using JR pass for majority would be brilliant.

Hi there,
I'm afraid that most of these places don't have a JR station near. The way to find the routes is to use hyperdia.com and keep on the [private railway] option.
For instance, Nara to Koya-san will mostly be on the Nankai and looks like this: see here.
