Is there an app for home computer to plan your route ahead of time?
And when we have to transfer, what would be the best way to learn where to go? I heard that there are many different stations around town, and JR is just one of them.

Hi there,
For travel times, I recommend learning to plan with Hyperdia this way you can find any route/timetable and more. It's a great tool for planning with the JR Pass. We also have a useful interactive map with all JR lines included.
You can also use Google Maps and Navitime.
