I checked your itinerary and you would break about even on using a 7 day Japan Rail Pass from Hakuba - Kyoto and Kyoto - Tokyo. So there's not much difference in price (the exact price depends on what trains/days you travel on). You can still consider the JR Pass for the sake of convenience. Also, the Japan Rail Pass cover gives you unlimited travel and with that comes a lot of flexibility.
