After about 10 years of having Japan on top of my bucket list, we're finally going there next month!
Before ordering 7-day railway passes, I would love to run our itinerary by you. I'm pretty sure that we also need to make use of local trains/buses/ferries.

Congrats on getting your wish granted after 10 years! I'm sure you'll have an amazing trip.
What part of your itinerary would you look feedback? A 7 day JR Pass does make sense id you can cover Travek from Nov 13th to Nov19th with it. The JR Pass would cover all your train travel between these cities but not within Hakone and the ferry to Naoshima, or the last part on the Nankai Express to Koya-san, that said, the JR Pass would still help you make savings.
