Hi there,
Yes, definitely looks viable :) Going in one go from Naoshima - Tokyo is a bit long but certainly manageable. You could add a stop on the route like Shizuoka or Nagoya, have a good lunch, explore a bit and then travel on.
For the rest I think it looks great, the JR Pass will work very well with your trip as well.
