Yes, a JR Pass would be perfect here. You could use it for the full trip and make nice savings compared to purchasing normal tickets.

The pass is flexible and you can either start in Fukuoka or Tokyo. However I would start in Tokyo if you want to see the cherry blossom. There is a much better chance to see it there at the start of April than in Fukuoka.

Both Haneda and Narita Airport are about 50-60 minutes travel to Tokyo station. Haneda is generally considered more convenient.
