Hello, my partner and I will be arriving to Japan on March 28th. Will the JR pass take us from Narita airport to Shinjuku? We are planning on leaving Shinjuku (March 30th) to get to Kumamoto then come back to either Tokyo (April 3rd) or go straight to Narita from Kumamoto (April 4th) to fly back home. Will the JR pass be able to take us to these destinations? Thank you!

Yes, the JR Pass would cover all of your travel and you can make amazing savings traveling to Kumamoto using the JR Pass, compared to buying normal rail tickets.
