Myflight lands from Dubai at 22:45 in the Haneda airport.
How easy it Is to use the JRpass to take a train to my hotel in Shibuya area Tokyo?
I am in Japan for 10 days, is it worth taking the 14day pass. The last 4 days I will be based in Tokyo.
How much would regular transport cost, example taking public transport in Tokyo, is there a day pass I can buy for the extra days?

The JR Office will be closed at this time and you won't be able to activate the JR Pass until the next morning.
With this in mind and your other 4 days in Tokyo, I think the better option would be to look at using a 7-day JR Pass for travel to cities like Kyoto, Osaka or maybe even Hiroshima.
There are day passes in Tokyo you can buy for the JR, Metro or other kinds of transport. The best depends on where you want to go within Tokyo.
