I will be visiting Kyoto from Tokyo early January 2024.
My question is the following:
"If I purchase the JRPASS on September 20th, could I essentially activate it around December 20th (3 months after purchase) and then choose my start date for it sometime in early January? This is of course to avoid the price hike coming to the JRPASS."

Yes, that would work :)
Just keep in mind that if you do it on the 20th, then I believe the 19th of December would be the last possible exchange date.
