We are doing a 2 days stay in tokyo and 2 days train to kyoto and then back to tokyo for 3 days. total 7 day trip.

Hi there,
I do recommend using a 7 day JR Pass. The cost of the pass is similar to a return ticket Tokyo - Kyoto using the Shinkansen. Now you get 7 days of unlimited travel for the same price.
You can also use the JR Pass for local JR lines in Tokyo and Kyoto, as well as for travel to/from the airport and much more!
