Hi there,
Visiting Gotemba by the JRPass is a combination of Shinkansen and local trains. You can use the Shinkansen from Tokyo station to Mishima and use a local JR train from there.
The route does depend a little on what time you travel, so be sure to check Hyperdia in advance.
