Hi,
we are transferring in Nagoya from Hida train (arriving 18:06, 19:06 to Nagoya) to Hikari train (departing 18:09, 19:09), so we have 3 minutes for a transfer or we wait 1 hour for another. Is it realistic to complete transfer in 3 minutes?

Its possible but you need to run :) Because you have to exit the Shinkansen part of the station and go down to the conventional tracks (look for the signs of transfers).
Perhaps grabbing some good at Nagoya before going on to Takayama is not such a bad idea :)
