We will be arriving in Chubu Airport at 8:25pm . Our hotel would be in Kyoto. We plan to explore kyoto the following day. Next day, we’ll leave for Osaka, then to Nara. Our airport back to Philippines will also be at Chubu.
What is the best mode of transport or JRpass we should purchase?
If we include a day in tokyo too what pass should we get.

I checked your itinerary for the best options, overall your travel cost is limited and buying tickets locally will be the better option. That does all change if you include a visit to Tokyo, then a 7 day Japan Rail Pass is the best option.

As suggest, for now I recommend buying local tickets as there is not really a pass that would help you make savings :)
