Hi there,
1.) The easiest JR station to use it Odawara for Hakone. You can use the Shinkansen or local JR lines to travel there. From Odawara, local transport runs throughout the Hakone region.
2.) Again I would use Odawara and also figure out the route from your accommodation to Odawara. This is of course assuming you have a JR Pass.
