Yes, we still recommend getting an IC card like Suica to cover for any travel not included.

I don't have a website but do a google search for highway bus Japan and there should be plenty of options.
Seats / Tickets should be purchased ahead of time, though if spaces are free, then you can buy a ticket on departure.
