Yes, a 7 day JR Pass is worth it. The Saphir Odoriko can be used for free between Tokyo and Ito station. From there, you do need to pay an extra fee to Izu-Shimoda.
Add the rest of your trips, and you do make nice savings, compared to buying normal tickets.
