We are a family of 3 travel to Japan on the 23rd of December 2016 up to 2 January 2017. I would like to know if the JR pass is applicable to Toyama Sakuramachi and Kotyo Higashikujyo.We will start off our stay in Tokyo, then move to to Toyama Sakuramachi from the 27 to the 28th and then 28 to 31 in Kotyo Higashikujyo then back to Tokyo.
Please also advise on other modes of transportation that we can use within the city that we will be visiting.

The JR Pass covers travel between all the cities of Tokyo, Toyama, Kyoto and back to Tokyo. Local travel on JR lines is included as well but other local travel such as the Tokyo Metro is not included. It is hard to advise on local transport as it depends on where exactly you need to go, where your accommodation is, what time of day you travel etc. In general, I would advise asking the local tourist information, which can be found at every major station in Japan.
You can also look at day passes for bigger cities like Tokyo in Kyoto. In Tokyo, you can use Tokyo Metro day passes. In Kyoto, a 500yen all day bus ticket is available. This can be a good deal, as a normal bus ride is 230/yen for one ride.
