Unfortunately the Subway is not included in the JR Pass.

Thanks. How about the bus in Hakata and Beppu? If it doesn't include also what would you advise?
I need to travel from Hakata to Kyoto, according the HyperDia that i need to transit at Shin-Kobe station then take Shinkansen Hikari to Kyoto. My question is there is no departure track number indicates in HyperDia at Shin-Kobe station which it usually does. i have only 15 min stop over there so i am worry i can't find the train (Shinkanshen Hikari to Kyoto).

No I am afraid that is bus is not included, you can however take the train instead.

Shin-Kobe is a very small station, there is no way that you would be unable to find any train there.
