1. Tokyo (Ueno) to Karuizawa
2. Karuizawa to Nagano
3. Nagano back to Tokyo (Ueno)
4. Tokyo (Ueno) to Kawagoe & back to Tokyo [day trip]
5. Tokyo (Ueno) to Nikko & back to Tokyo [day trip]

If not, can you please advise how can we get from Hakone to Nagano?

You can use local JR trains to Odawara, but not the Shinkansen.
