Hi Nelson,
The best route is to take the Sakura Shinkansen from Shin-Osaka station to Hakata or Shin-Tosu station, from there use a ltd. express train to Nagasaki. The full route will take about 273 Minutes, is fully covered by the JR Pass and includes 1 transfer.
