This schedule is not shown in Hyperdia. Can We travel this way?
is there any reason why Hyperdia did not guide us to change at Shin-Aomori?

We don't operate Hyperdia and I can only guess to the reason why it is not listed there.
That said, you can use the Resort Shirakami train using the Japan Rail Pass. I suspect that the route at 0658 is done using a different ltd. express and this train is also included in the JR Pass.
