Hello there,
Yes you can use the Shinkansen all the way from Tokyo - Kumamoto. Just keep in mind that you may have to transfer trains once at Shin-Osaka and during off times also at Hakata (Fukuoka) station.
The entire route is covered by the JR Pass.
