We don't have a specific day that we will go to Japan. I will only know if we are going the day availabilities are available. Can I buy the JR pass to use as I am on my way to Japan while in Plane? Or is there a minimum time before activation

Yes, the JR Pass is flexible. You can start using it on any day within 3 months of issue date.
