Hello there,
The general rule is that the JR Pass can not be extended and you'd have to buy a ticket for travel if your JR Pass has expired.
The best thing to do is to go to the JR station if you think you are likely to be stranded and ask if any help is available. Sometimes alternatives are possible.
Kind regards,
Daniel
