So should we get a 7 or 14 day JR? If we go with the 7 we would then need to pay for a transfer from NRT to Tokyo, from Yokohama to Tokyo, 3 days in Tokyo and then a transfer back to Haneda. I know it is worth it for the 7 days because we will be traveling to Nagasaki and Kyoto, but should we save the money and pay for the other out of pocket? or is it really saving more to go on and get the 14 day?

Hello there,
It would depend on how much more travel you can cover with a 14 day JR Pass. Travel within the Kanto area, in which Tokyo, Yokohama, Narita Airport and Haneda are all located is not that expensive and generally I would just advise normal tickets for just this. A 14 day JR Pass would be a great option if you want more flexibility and do more travel, like a day trip to Nikko.
