Day 3-4 Yudanaka
Day 5 Narai, Kiso Valley
Day 6,7,8 Kyoto
Day 9,10 Nara
Day 11 Takanawa, Tokyo
Day 12 Tokyo to Haneda airport

I checked your itinerary and must conclude that local fares would cost less than the cost of a 14-day Japan Rail Pass. So I'd just get the tickets as you go.
