Kyoto to Atami and Atami to Tokyo

Yes, you can use the Shinkansen on both routes using the JR Pass.

For travel times, I recommend learning to plan with Hyperdia this way you can find any route/timetable and more. It's a great tool for planning with the JR Pass. We also have a useful interactive map with all JR lines included.

Sorry, one last question : I will be using one way tickets on my journey so I'm wondering if the JRPass is worth it ?
My 3 journeys within the first 7 days is :
1. Kansai Airport in Osaka to Kyoto for 3 days
2. Kyoto to Atami for 2 days
3. Atami to Tokyo
I'm not sure that the cost of the JP pass is worth it ? If the difference is minimum, i guess i could still use it the last 2 days in Tokyo on some lines ?

You would know that the Shinkansen lines are covered, as long as you keep the Nozomi option in Hyperdia UN-selected.

In terms of pricing, this route would be below the cost of a JR Pass, so for now I'd just buy normal rail tickets. A JR Pass would be worth it if you'd return to Osaka after Tokyo.
