day 1 arrivale 13hrs to HND Airport
day 2 Tokio
day 3 Nikko
day 4 back to Tokio for a meeting
day 5 Tokio ( for a meeting)
day 6 Kyoto
day 7 Kyoto and surringings
day 8 back to Tokio
day 9 flight back home from HND Airport

Hi there,
I recommend using a 7 day Japan Rail Pass from Day 3-9. These is the part that you travel the most and were most savings can be had using the rail pass.
