5 1/2 Weeks in Japan

Let's take it one question at a time.

Go to Beppu (Maybe stop at Mt. Aso? Still unsure about How exactly to do Aso, can I visit in transition from Kumamoto to Beppu or should I plan an extra day? Any help appreciated) You can easily plan this as a stop over from Kumamoto to Beppu.

Gifu maybe? Gifu is a nice town to stay for day trips in the area but pretty boring on itself. I would recommend visiting Matsumoto or Shizuoka instead.

I would like to spend a few days in Aichi but I was also planning on visiting a friend in Malaysia for 3days or so and the only flights really go from Tokyo, is there a cheap way to get up there? I guess what i'm aksing is, can I get by using only a 21 Day Rail Pass, if I also plan on doing maybe a few day trips from Nagoya? Yes, a JR Pass would work fine here. It covers all of Japan and you could go to and from Aichi any time. Even if you want to go a bit further like Sendai. I would also recommend a visit to Hiroshima if you have the time.

Just for Aichi may be overkill but going a bit further would be worth it, think of day trips to Kansai, Shizuoka or even Tokyo.
