Hi,

Seeing Mt Fuji from Tokyo is extremely iffy - even close up it is frequently obscured by clouds. As a general rule, winter is better than summer, and trying to see it in the early morning or evening is better than the afternoon.
The most westward high building in western Tokyo is the Tokyo Metro Gov't Building, and may be your best bet. There is a free observation deck at the top, and you can also eat a cheap meal in the cafeteria while looking over the city.

Good luck.
