We plan to visit Osaka / Kyoto after our trip of Tokyo so here we r confusing which route convenient
way as early we decide to leave our luggage storage haneda airport but it's seem very complicated

Hi,
The route is not difficult. If you are taking the bullet train, you need to get from Haneda to Shinagawa Stn. to go to Osaka and Kyoto. (By the way you should not miss Nara also).
It's unclear why you are taking so much baggage if you are just leaving it at the airport. You could however for a modest cost have your bags shipped to you in a couple of days by a takuhaibin service, so you can have it delivered to wherever you are staying in Kyoto or Osaka.
