Yes a 7 day JR Pass would certainly help you make savings.

Here's a quick breakdown of ticket prices.
Narita Airport - Shinjuku ¥ 3,190
Shinjuku - Shibuya ¥ 160
Shinjuku - Osaka ¥ 14,140
Osaka - Kyoto (return) ¥ 1,120
Osaka - Nara (return) ¥ 1,600
Osaka - Narita Airport ¥ 16,700

For a total of ¥ 37,210 or at least ¥ 8,100 in savings as the 7 day JR Pass is ¥ 29,110. Note that I left Fuji out as there are many different options for visiting Fuji but you can certainly make more savings with the JR Pass when visiting Fuji.

Most routes are direct routes.

The only route that really needs a transfer is Shinjuku - Osaka.
You can also use Hyperdia to look up any other route you wish.
