Travelling with 3 children

Yes, 16 days is plenty of time to make the proposed trip. I recommend using a 14 day JR Pass here for travel to Kyoto - Osaka, Hiroshima and back to Tokyo. As for the travel order, I suggest Tokyo - Kyoto - Hiroshima & Miyajima- Osaka - Tokyo. This way your travel is spread out nicely and you do not have super long trips (for instance Tokyo - Hiroshima is around 6 hours if done in one go).

I generally travel alone or with 1 other person, so I don't have any experience with hotels for larger parties. That said, I suggest reading reviews on general booking websites to get an idea of how other travellers experienced the hotel. Hostels are a good and more economic alternative as well.
