A 7 day JR Pass would be the best option but only if you can make the return Tokyo - Kansai - Tokyo with it. As it looks now, your travel will be more than 7 days. In that case buying normal tickets is better.

I'm not sure what you mean by 'make the return Tokyo-Kansai-Tokyo'? We are travelling 14 days in total but for the first 3 days will be in Tokyo so will use the Metro, and the last 2 days also in Tokyo using Metro. If we buy the 7 day JR Pass, are we better activating it from Tokyo to Kyoto. Or should we buy an individual pass to Kyoto from Tokyo so that we can use the JR Pass to get back from Wakayama-Osaka-Tokyo with the JR Pass. Which ticket is cheaper - Tokyo to Kyoto or Wakayama-Osaka-Tokyo?

If we were to buy normal tickets how much would each cost for the following trips for 2 adults:
Tokyo - Kyoto
Kyoto- Osaka
Osaka - Wakayama
Wakayama - Osaka - Tokyo
Tokyo - Narita

The most expensive routes are:

Tokyo - Kyoto and (Wakayama - ) Osaka - Tokyo. A 7 day JR Pass would make sense if you can cover both these using the pass.

As I understand your itinerary, the time between these two trips is more than 7 days and as such, it would be cheaper to buy normal tickets.
