Sorry the JR Pass does not include the subway/metro. In Tokyo, Kyoto and Osaka you can use local JR trains, which will get you to many places.

Hi daniel san, i will visit japan for 1st time next year on august from august 20 (arrive midnight 22.30 so we stay overnight in haneda maybe) until 1st september, arrival in tokyo-haneda, then depart back to hometown from osaka. So i plan to stay in tokyo from 20-25 then go to Mt.Fuji stay 1 night, 26 afternoon go to Osaka and stay there until 1st september, so trip to kyoto, kobe and nara we will do it from osaka for 1 day trip.
What i confuse is, it says JR pass only valid for JR train or bus and not cover metro train, its clear that JR line is black white color, but i read on this website, they provide us several map, tokyo JR line map and Tokyo Metro rail map, same with osaka (colour line), so JR pass not available for all the route in tokyo metro map and osaka metro map??

If i want add hokkaido to my itinerary before tokyo, can u suggest like what the itinerary?? And how we go to hokkaido from haneda? Because i confuse if i reduce my stay in tokyo and osaka to visit hokkaido i dont hv enough time to cover the place we want to visit in tokyo and around osaka.

The JR Pass is indeed valid for the JR Network nationwide, which includes the Shinkansen, local JR networks, many other lines, local JR buses and the ferry to Miyajima. Other transport such as the Tokyo Metro / Osaka subway is not included, however in Tokyo and Osaka the JR will get you almost anywhere.

For Hokkaido, I would recommend flying directly from Hakeda to Sapporo to save time. From there you could then use the JR Pass to travel down to Tokyo, Kyoto and Osaka.
