Yes the JR Pass is valid for the major part of your travel. Only the last part between Osaka - Koya would an extra fare be needed. After Koya will you be returning to Tokyo? In that case I would certainly recommend a JR Pass. Otherwise it may be better to buy normal tickets.

As mentioned, yes I will go back to Tokyo from kyoto on the last day of my trip.

Though I was wondering, as I'll be leaving Tokyo on the 3rd of august and go back on the 10th, the 7 days pass wouldn't cover the returns correct? In your opinion is it still worth it? Shall I take the 14 days pass then?

I would recommend normal tickets if you are unable to make the return in 7 days. This way would be most cost effcient.
