The most direct way is to use the bullet train system and some smaller local lines for all these locations I think!

1. Tokyo > Kyoto: ¥13,420 (164mins, 513km)
2. Kyoto > Osaka: ¥540 (28mins, 42km)
3. Osaka > Hiroshima: ¥10,150 (104mins, 345km)
4. Hiroshima > Kobe(hyogo): ¥9,210 (119mins, 304km)

For the 7 day validity period, I think I recommend the following:

1. 2 days in Tokyo
2. 2 days in Kyoto/Nara
3. 1 day trip to Osaka, staying in Kyoto.
4. trip to Hiroshima, overnight on Miyajima
5. return to Kobe for your ship
