We are spending 8 days traveling between Tokyo and Kyoto...
Flying into Tokyo, ride shinkansen to Kyoto, and ride shinkansen back before flying out from Tokyo. We are thinking of not activating our JR Pass until 2nd day upon arrival. When we are at the airport, can they let us exchange into next day's JR Pass? That way, we can just buy separate Narita Express (discounted one on this site) to get into Tokyo...

You can indeed exchange the JR Pass upon arrival and select a starting date for a later day. At the same time you can buy the 1,500yen ticket. Which will get you into Tokyo in comfort.
