You don't say where you are leaving Japan from. If returning to Osaka, then yes it's worth it if you also to use to or from the airport. If Tokyo, then unfortunately no, unless you add travel like doing a day trip or overnight to someplace like Hiroshima.
In Kyoto the three best sights though are the Kinkakuji Temple, Kiyomizudera Temple, and Fushimi Inari Shrine. Fushimi is the most time consuming; you could spend a couple of hours to over half a day if you want to romp over all the trails.
In Tokyo a few of the best places to see are the Tsukiji Fish Market, plus the site that every last tourist goes to see, the Sensoji Temple. If you are in Tokyo on a Sunday afternoon, be sure to go visit Harajuku to see the youth with their wild fashions. Meiji Shrine and Yoyogi Park are next to it and well worth seeing also. And be sure not to miss the Shibuya Hachiko intersection especially on a weekend when it looks like half the city is crossing the street together. Nikko and Hakone makes good day trips also.

We are from singapore and will arrive tokyo narita on the 5th at 10.45am and will travel straight to osaka.

If I understand you correctly then, you will be traveling Tokyo-Kansai-Tokyo. If you use the pass June 10-16 and go to Narita on the Narita Express, then the pass will pay off. To get from the aiport in Osaka, look into using the 1000 yen bus.
Since you are already seeing Tokyo, you can largely skip Osaka during the day. After the temples of Kyoto close down around 5PM, you can zip over to Osaka for the evening. At night the city comes alive and has some great places to see, such as Dotonbori, plus the night views from the Umeda Sky Bldg, and Abeno Harukas Bldg are wonderful.
To increase your savings, near Osaka you can take a day trip to Himeji to see Japan's best castle, and north of Tokyo you can also take a day trip to see Nikko which is also well worth it.
