The JR Pass covers train travel between all the above places, including Gotemba and Narita.

The Aiport Limousine shuttle bus and bus to Gotemba are not included but you can use trains instead to travel to both.

Given the amount of travel you plan to do, I certainly recommend purchasing a 7 day JR Pass.

Yes, seat reservations are recommended for the new year period, try to book your seats 2-4 days in advance to secure seating.

Thank you Daniel-san, Should we purchase Jr pass, is it possible (while we are still here), for a friend who lives there to help book a seat in advance for us both train and bus? What can you suggest to secure a seat as early as possible if using jrpass? Are online bookings possible for our trip's transfers? Thank you.

You can make seat reservations at any JR station in Japan. It is not possible to do so online.

You'll be completely fine though, if you do it on that day that you arrive in Japan.
