We would like to go from Hiroshima to Mount Koya on May 19 to spend one day, then go to Kyoto. Can we use the railpass on the SHINKANSEN SAKURA 540 train from Hiroshima to Osaka? Do you think the best way to go is from Hiroshima to Osaka and then take a train to Mount Koya?
Is the railpass good on all JR trains except the Nozomi and Mizuho trains?

Yes, you can use the Japan Rail Pass on all JR trains (including the Sakura shinkansen) except Nozomi and Mizuho trains.
As for getting to Mt Koya from Hiroshima, the best course of action is to head from Hiroshima to Namba-Osaka, and then board the Nankai railway (non-JR) for Koyasan. Please note that the trip to Mt Koya from Osaka is not covered by the Japan Rail Pass. Here is a blog post with more information.
